The issue exists because Messenger destroys it's window when it's minimized, it doesn't just hide it. So when DisplayFusion sees the new flashing window, it's too late for it to detect it's flashing state and it misses it. I know it's not ideal, but hopefully this is something that changes in Messenger for the next version. Apologies if someone has reported this previously, I've been unable to locate it in the forums but without knowing precisely what to call the orange attention-seeking flash on the taskbar it's kind of hard to find.

I keep windows for Windows Live Messenger on my secondary monitor which has a DisplayFusion taskbar on it. Whenever a new messenger chat window (or any window which exists on the secondary monitor) opens its task appears briefly on the primary task bar then disappears and reappears on the DisplayFusion taskbar. This process removes any orange-flash "I want your attention" taskbar notifications attached to that window.

The easiest way I've found to reproduce the issue is to use Windows Live Messenger and do the following:
1) Open a chat window on the secondary monitor, then close it. This causes future chat windows to open on that monitor.
2) Ensure a DisplayFusion taskbar is active on the secondary monitor.
3) Lock the computer (Winkey+L).
4) Have someone send you a message while the computer is locked.
5) Unlock the computer, note the window is flashing on the primary taskbar very briefly before being moved to the displayfusion taskbar and losing its attention-seeking orange flash. The window now looks as though it has been focused by the user, when it has not (though I suppose technically DisplayFusion might be focusing it).

This likely occurs with other applications also but I can't think of many non-chat ones offhand that would open windows while the PC was locked. It does not occur if DisplayFusion is closed (i.e. it flashes on the primary taskbar). It occurs in 3.1.4.2 and previous versions (though I can't say precisely which previous ones, so I'll assume all).
