The color is set by Windows but I do use Start10.  The "Hide Taskbar Stretch" looks to be the issue. When it's on, it's doing what's pictured, I turn it off and it goes back to normal.  However after I close the configuration it disappears again and so I turn it back on and it fills in but I don't know if it's going to revert back to the bugged out view.

IF you look at the screenshot, you'll notice that the taskbar background doesn't extend into the system tray.  It was working fine two versions ago, but it suddenly just stopped extending into there.  It's more than a little strange.  If I switch to the Windows taskbar and disable DisplayFusion the background goes all the way.  I've tried all the display options, restarting, reinstalling, still same behavior.
