For your scenario, it would definitely make sense to store those Advanced Settings separately per-Monitor Profile. I've added this to our list for further investigation, and we'll be sure to post an update if/when we're able to implement any changes to the way these settings work.

Specifically the ignore monitor and monitor order settings. I use the send to next monitor function quite frequently, and it is quite annoying when it only works correctly in one configuration and in the other it jumps two monitors. ]]>
