On the three occasions this has happened with the new version I have simply shutdown Display Fusion and started it again. Next time it occurs I'll have a bit more of a play to see what I can ascertain.

It appears that they do go behind the titlebar. I don't know the extent of the issue interms of the applications it occurs with; I will keep a list and repost. So far it has definitely happened with MS Word 2007 and Window Media Center (or centre if you're British!)
