Didn't follow up for a while, but it seems that this issue is specially related to Eclipse (in conjunction with DF probably).<br/>
<br/>
There's one very cool effect: I have enabled the transparency title bar button, so I can actually bring the window to foreground (at 50% opacy).<br/>
Since I work with console windows most of the times the revealed windows were console windows, sometimes the Eclipse help window and rarely other ones.<br/>

I will further pay attention to Eclipse's activation/foreground state when I again encounter the issue.<br/>
