I haven't run into this, but it's usually due to Windows moving the applications when it detects a powered off monitor. Is one of your monitors connected via DisplayPort, or an HDMI TV?

On the Settings > Functions tab, you can assign key combinations to the "Save Window Positions" and "Restore Window Positions" functions. You can save them when you've got them setup the way you like them, and then restore them if they get jumbled up after a standby/resume.
