I've waited for about four years now for an update that would solve the issue of Firefox and other programs menus going behind the taskbar. Perhaps an option was added that I'm not aware of us. The issue happens most frequently on Firefox, but occasionally on other programs.

I did a forum search and did find others reporting this issue, but everywhere I've seen claims the issue is resolved in the latest version of DF. I'm currently running Pro version 8.1.2.0 purchased and managed through Steam.
