Would I be correct in guessing this doesn't affect the color of the "selected window" shading on the icon at all? This would be great to be able to set per taskbar, I have 1 monitor I use with media software, and on that monitor I set the taskbar to auto hide so that when those apps lose focus the task bar isn't infront of the app, but that little line is a nuisance, but setting the opacity globally means the other taskbars are effected as well. We can make it transparent, but Windows still draws the weird Aero blur behind, so even though what we've drawn is transparent, you can still see a line from the Aero blur. In Windows 8, it seems to work fine.

The only work around we could implement is to hide the taskbar completely, and then it would only be shown if you pressed the Windows key on your keyboard. I don't have a 2px line on either of the two DF (6.0.0 Beta 2) taskbars on my 3 monitor setup, only on the stock Windows 7 taskbar.

This little program supposedly removes only the 2px line on the stock Windows 7 Taskbar.
