I did a manual change by pressing "apply" on the "Desktop Wallpaper" window and the transition was smooth like it should be.

Here are the steps:
  • Open Control Panel > Ease of Access Center
  • Click the "Make the computer easier to see" link under "Explore all settings"
  • Scroll down to the "Turn off all unnecessary animations" option, if it's on, disable it

  • Attach the %appdata%\DisplayFusion\DisplayFusion.log file to this topic (can be found by clicking the 'Open Log' button on the Troubleshooting tab)
  • Disable debug logging after sending me the log
