When using the middle mouse button on a remote desktop windowed screen, to open a new tab in firefox on the remote system, causes the window to move to opposite screen.

Yes ARGH jesus what is that! it's horribly annoying.
I wasn't sure if it's a bug or a new feature turned on - but I'm managing to move notepad sessions to monitor 1/2/3/1/2/3/1/2/3 with middle clicks as well.

Could you guys also do the following?

Enable "Logging: Important Only" on the Troubleshooting tab
Reproduce the issue and note the time so that I'll know where to look in the log
Send me the %APPDATA%\DisplayFusion\DisplayFusion.log file (can be found by clicking the Open Log button on the Troubleshooting tab

We have just released DisplayFusion 4.0, can you download it and let me know if it fixes your issue:

I added some RDP fixes in that should help out with this issue and a few others. Thanks!
