I know it's possible to set a specified window to be Always On Top, but I have a weird case where there's one window that I want set to always be underneath other windows. Can DisplayFusion do this?

It's not possible to force it to stay there, but you could create a Trigger rule that sends it to the back when it opens. Please see the attached screenshot for reference.
