I notice that when DisplayFusion is running it moves the desktop icons down closer to the taskbar. Is there anything I can do to move them even closer to the taskbars on both monitors?

right click the desktop go to view, and uncheck 'align to grid'
Windows does weird things with the icon grid sometimes when applications create docked windows. Other than disabling the "align to grid" option, there's not much you can do to control the icon offsets.
