I have a few PCs on a domain where I have purchased individual licences. What is the best way to update them remotely? Can I use the MSI using a command switch to update them silently?

You certainly can! You can perform a silent installation using either the EXE, or the MSI. More information on both can be found here: http://www.displayfusion.com/KB/SilentInstallation
