Every time I try to take a screenshot (Win+Shift+S), DisplayFusion opens my 3rd monitor on top of the 2nd (or my 1st monitor on top of 3rd) and messes up my snipping window.
I also tried the beta version too.

Thanks for sending that over, I can't seem to reproduce this on my end. It looks like you have PowerToys installed as well, if you exit that, does it make any difference?
If you add the Snipping Tool to the compatibility list in DisplayFusion and turn on "Disable application hooks (this app only)", does that fix it up?
