In some applications, such as Windows Explorer and Hyena, the mouse will only scroll the focused pane, when the application has focus.

It would be nice to extend the unfocused scroll feature to handle unfocused panes in the focused application, so you can scroll the folder pane without having to click a folder and change focused panes.

This appears to be working fine to me now.
