I've searched and found a couple related threads here but everything seemed fine for the two posters after 3.1.5
I'm experiencing the same symptoms; you click on something to open up a child window from the parent window and it doesn't retain focus on the newly opened window. So far both me and my boss are experiencing this issue. The issue disappears when display fusion is turned off. Both of us have noticed this behavior with mIRC (6.35) in particular.

We're using 3.1.7
Windows XP Pro/Windows 7

Can you try disabling the TitleBar Buttons in DisplayFusion and see if that corrects the issue? I'd be interested in seeing what DF feature is causing the issue. Thanks!

After turning the TitleBar Buttons off I cannot reproduce the issue.

Can you give the new Beta 5 a try and let me know if it works for you? It fixes a number of issues related to window focus issues:

With Beta 5 it works as expected some of the times, it's pretty sporadic. Turning off Title Bar Buttons still fixes the issue.

It's still occurring in 6 as well. If I click slower; one second pause, it doesn't happen as frequently. However normally double clicking to open a new window causes it to behave improperly. There aren't any consistent patterns as to when it works and when it doesn't but maybe 2/10 times the newly opened window will stay as the active window.
